We currently have a 2003 licensing server and terminal server, and would like
to implement a 2008 remote desktop services and licensing server on the same
domain. Is it possible to have both licensing servers on the same domain, we
don't want any sharing between the two, will licenses we add to 2008 stay
there and not be used by 2003, and vice versa?

Yes, this will work. By default, Win2008 CALs are not issued to clients
connecting to Win2003 Terminal Servers. (There's a group policy you can set
to change that.)

Note that clients connecting to both a Win2003 and a Win2008 TS will end up
with just a Win2008 CAL.
