I stopped all the SQL services, copied the WSUS folder to another drive, and replaced the drive. I moved the WSUS folders back onto the replacement drive, restarted all the SQL services, but now WSUS is broken. I tried reinstalling, but the install fails when trying to remove the old version. How can I uninstall and start again? Is there anyway to keep the 20 gigs or so of patches I have downloaded already?

You should just have to restart, and then you should be fine. I would not uninstall. Just ensure the drive letter is the same.
