Maybe I'm missing something, but couldn't you just go in to ~/Library/Mail to the mailbox in question (or just do a search) and trash all the message files that were created at the particular time you did the accidental duplication? -- My personal UDP list: 127.0.0.1, localhost, googlegroups.com, ono.com, and probably your server, too.
