My question is simple: how can I color specific markers with different color than the other ones?

That is possible for scatter plots but for line plots every marker for
the same line must have the same color.

I guess I have to make a scatter plot then. Now I just circulated it through Paint..

No, you could make a line plot and then scatter-plot those different
points on top of the line plot, or you could break your lines at those
places, or you could use line() to draw from that place to itself in
order to put the marker in a different color there, or you could patch()
or rectangle() or text() a marker in to place...
