When Exchange crushed I found that it exceeded it's private database
size limit. I opened the registry editor to increase the size of it
where I found that there are 3 different keys labelled as Private in
MSExchangeIS. Surely one is the correct one but how do I find what are
the others?

There's one for each database.

Are you running the Standard or Enterprise version of Exchange 2003?

It's Standard and there is only one Mailbox Store.

Then someone, at some time, created other mailbox databases and
removed them (incompletely). Figure out which one belongs to the
current database and either ignore or remove the others.
