None of the other PDF reader apps I've looked at support searching
within files which is included in iBooks. Are there other apps that
include this or is Apple using a private API to enable this?

GoodReader seems to be able to do this.

So it can. I thought it was worth a 59p gamble as it seems better than
Air Sharing Pro.

I like the way iBooks presents search results with context, but then
Good Reader has PDF reflow...
