New message alerts work automatically only for your default folders. If you
create a rule that moves incoming messages to your new folder, the rule can
display a desktop alert.

The rule would be for incoming mail moved to that folder - and it needs to
be a client side rule if you use Exchange server. (Adding the alert rule
will force it to client side).
