I have a registered certificate, but i did not install it on the root
of the mobile. Not sure how to do that. I simply copied the exchange
folders, but i reconfigured exchange to use those new folders.

assuming its a .cer file...you should just have to tap or double tap the file in File Explorer on the device and it should prompt you regarding installing it.
