Implemented a GPO for the default IE home page for all users, pointing to
our SharePoint site. Now the owner's assistant tells me "he may not want
that to be his home page".

Is there a way to disable that GPO for just one user?

Yes, you can use security filtering.
Open Group Policy Management Console (GPMC)
Select GPO you like to manage
On 'Security Filtering' add account you want to filter.
Click 'Delegation' tab.
Click Advanced.
Select account of your choice.
Adjust permission: Deny - Apply group policy.
Click OK to close all open windows.
