That seems to be the case. The IMAP accounts I have here have the button. The single POP3 one I have doesn't. But why would that be inside an account's prefs - that makes no sense to me? FYI - I don't have any 'new account' button (but I'm still on 10.5.8 so that may account for it), just a plus sign to make a new one. Same thing anyway. But getting back to Maillbox Behaviours - it's one of three tabs (Account Information, Mailbox Behaviors, and Advanced) you see when an account is selected - at least in my Leopard version of Mail (3.6).
