I had used prosper for a while (which was fairly clunky), but over the past few months, I used beamer (a LaTeX class). I love it. Of course if you don't already use TeX/LaTeX you will find beamer incomprehensible. Keynote with MathType at least lets me get tolerable mathematics in Keynote, but nothing beats TeX/LaTeX. It just happens to be a Mac program, but it would be superior to Powerpoint (and every other alternative) even if it were a piece of perpetually unfinished Linux freeware!
